I had the same issue when I changed the Alarm/immobiliser.
After 7 years of ownership I ended up installing a relay to disengage the start motor when the turbo timer was running. You just wire it in underneath the steering column.

Some people call this an 'anti-grind' circuit if you want to do more searching.

This was the only solution I found.
Turbo timer issue "Please Help" (Nik_Lee)

Hi everyone,
I decided to change my turbo timer on the weekend and install an ARK design STB and used a HKS adapter harness to wire it in, after wiring it all up I started the car turned the key back to acc and the timer counted down a shut the engine off as it should all seemed well.
I then tried again but turned the key off to remove the key and at this point the starter motor engaged... I double checked all the wiring and earths which was all wired as it should be but for some reason I can not turn the ignition off completely whilst the turbo timer is active or the starter motor will engage.

Whilst trying to work out the problem I googled the fault and found a few posts from people on the GT starlet forums having the same problem and another MR2 owner yet so far have not come across anyone finding a solution to the problem.

I am curious if anyone else here has ever come across the same problem and what they found?
