Apart from stripping a sump bolt we had a productive day working on this engine today, but one thing I've noticed is when we torqued the head down there are different heights in how much of the studs head sticks out of the engine head. The two at the back are all the way in that it looks normal, but rest still have a lot of the bolt head still visible, is this normal or should they all go in flush with the heads surface?

That will be normal. The depth of the counterbores for the bolt heads are different.
However, you should always check that there is not rubbish or oil in the bottom of the block thread holes, preventing the bolts screwing right down.

That's good to know about the counterbores, the block was clean and I blew out the holes with the compressor before the studs went in, so all good.
