When I did my first rebuild  had a book called "Rebuilding and Tuning Ford X-flow and Pinto Engines (See pic).
 
That and the Gregory's manual was enough to get the job done.
 
Having a spare engine that you can pull apart and take notes and photos (lots of photos) as you go along is very important as you'll learn much from pulling it apart.
 
I also got a cardboard box and when I took off a bolt I would push it into the box and write where the bolt came from to ensure I used the right bolts in the right location.

i like that pushing a bolt into board thing, havent seen that before!

Also a good way to paint bolt heads without making too much mess and having painted hands.

When i did mine i use a book called "how to modify ford 2L pinto engines" by David Vizard.
I believe there was one floating around ebay recently.
It is very thorough and quite technical but will provid most of what you would ever want to know with regards to the engine itself.

ive got the one from david vizard. Its very informative, but i need something more 'ive never done this before'

See if your local Tafe does a night engine building course apparently there used to be a couple in Victoria.  Without the correct tools and tuition its hard to sometimes understand properly some of the books. 
 
Otherwise a book you might want to look at is called engine blueprinting for power IIRC. 
 
The other option is to use the knowledge of the forum and post up pictures and ask questions and dive in head first.

    Im actually in the same situation as you , looking to do my first rebuild. I bought a book by Des Hammill called  " Ford SOHC pinto and DOHC cosorth high performance manual"
 I think it has also been published under the title how to power tune the ford sohc pinto engine.. I cannot reccomend this book enough, it is fantastic. It actually shows you how to take measurments and assemble parts. Most other books tell you what to do but assume you aready know how to do this. I also have the david vizard book mentioned, but if you're like me and never opened an engine before then the Des Hammill book I reckon is the only one you'll need.

For reference if required. It always helps to have a page printout next to the thing you're working on instead of the somewhat expensive book.

Others have mentioned the Vizard and Hammill books on modifying your Pinto, but if you are interested in how to go about stripping it and rebuilding it, this other book by Vizard may be what you are seeking:
