As the old girl heads into the panel beater is there anything I should be doing while I have this chance?
 
I have the exhaust cutout for twin, any advantage to going back to the original config? I will be beefing up the engine, so maybe keep the twin setup? 
 
Are there any modern updates that can be carried out for maybe handling? or even mud/rust prevention?

Original exhaust will be quieter and depending on headers and tube size you might not lose too much power, and probably not noticeable in street driving if you did.
 
Make sure they have a good look on the under side of the rear shelf under the rear window, above the fuel tank.  The little drains rust out but you have to get your head or mirror right under there to see it.
